Fan speed is controlled by temperature, actual minimums dependent on fan ability.
The MSI X299 SLI PLUS is equipped with six four-pin fan headers. Each of these offers fully independent controls managed by the Nuvoton Super I/O pictured above.
MSI has a headers set for the CPU fan and another for the AIO pump, which many users have adopted these days, and rightly so if you've bought a Skylake-X CPU with a high core count. The rest of the headers are designated as system fans. You'll also note looking at the picture above, of the provided fan controls, that there are quite a few added temperature sensors provided on the MSI X299 SLI PLUS. These are an incredible added boon if you're one to keep a constant eye on the health of your hardware. Dropping monitoring into the MOSFETs and both M.2 slots makes it easy to check and ensure that your new system has all the airflow it needs, and with the provided fan controls, you can then give the system more airflow quickly if it is required.
